Motif Prediction in Amino Acid Interaction Networks
In this paper we represent a protein as a graph where the vertices are amino acids and the edges are interactions between them. We propose a genetic algorithm of reconstructing the graph of interactions between secondary structure elements which describe the structural motifs. The performance of our algorithms is validated experimentally.
متن کاملReengineering rate-limiting, millisecond enzyme motions by introduction of an unnatural amino acid.
Rate-limiting millisecond motions in wild-type (WT) Ribonuclease A (RNase A) are modulated by histidine 48. Here, we incorporate an unnatural amino acid, thia-methylimidazole, at this site (H48C-4MI) to investigate the effects of a single residue on protein motions over multiple timescales and on enzyme catalytic turnover. Molecular dynamics simulations reveal that H48C-4MI retains some crucial...
متن کاملMillisecond timescale synchrony among hippocampal neurons.
Inhibitory neurons in cortical circuits play critical roles in composing spike timing and oscillatory patterns in neuronal activity. These roles in turn require coherent activation of interneurons at different timescales. To investigate how the local circuitry provides for these activities, we applied resampled cross-correlation analyses to large-scale recordings of neuronal populations in the ...
متن کاملDetecting Community Structure in Amino Acid Interaction Networks
In this paper we introduce the notion of protein interaction network. This is a graph whose vertices are the protein’s amino acids and whose edges are the interactions between them. Using a graph theory approach, we observe that according to their structural roles, the nodes interact differently. By leading a community structure detection, we confirm this specific behavior and describe the comm...
متن کاملA Topological Description of Hubs in Amino Acid Interaction Networks
We represent proteins by amino acid interaction networks. This is a graph whose vertices are the proteins amino acids and whose edges are the interactions between them. Once we have compared this type of graphs to the general model of scale-free networks, we analyze the existence of nodes which highly interact, the hubs. We describe these nodes taking into account their position in the primary ...
